I often use KVM over KVM in nested environment but honestly I never tried to run KVM over ESXi but I suspect that all of your issues comes from there.
It should be fine in ESXi as well, as long as the VMX for that VM has vhv.enabled=true, and the config for the VM is reloaded.
apart from Hosted engine is there any other alternate way to configure Engine HA cluster ?
Nothing else from the project. You can use two external VMs in cluster with pacemaker but it's completely up to you.
