just to be sure, are you on Fedora and just running yum upgrade from the 3.1 version provided by Fedora?
Because if you're not just updating rpms, the direct upgrade process from 3.1 to 3.3 through engine-setup is not supported.
In this case you should upgrade to 3.2 before upgrading to 3.3.
